How to do you lower terrain?

So I was trying to make an underpass for my expressway, but the pre-set one is buggy and won't work properly, then I tried to make one by hand but the lower terrain tool is not working, does anyone know how to fix this?

It won't lower below sea level. Also, the lower/raise tool only works at a certain distance away from existing structures such as roads.

i wish it did let you go at least on lower than sea level, because I hate having to raise a bunch of land just to make an underpass. I just do overpassses at this point.
